I didn't word that very well. I meant it's a bit more of a familiar layout for people who are used to Disqus - the OP sits up top and the various replies sit underneath and separate to that. I think some people feel a bit strange posting in what looks like the OP, except it isn't really. Did that make sense?

There doesn't seem to be any difference in what it does, except using the one in the formatting etc options space allows you to copy and paste another quote from somewhere - a quote from a comment here or something from the internet elsewhere - and then say where the quote has come from/author name/ poster name. Handy if it is a debating sort of forum, where you need to quote sources.
I guess if you quote two or more of people who are members of this site in one comment, they each get notified of it.
